I guess this sentence is right, but I'd say
they were so stupid that they understood nothing.
because, "to understand nothing" means they are really stupid , doesn't it?

You sentence is ambiguous because it can be understood in two ways:
They were so stupid not to have understood.
(I can't believe they didn't understand)
or
They didn't understand because they were so stupid.
I suspect that you intended the second meaning, so rewording the sentence would be better.

I agree with dolfine56, however we might put the sentence as:
They were so stupid that they wouldn't understand or simply They were too stupid to understand anything.
(the word stupid seems very hard then..)
